Answer 1:Hello Fantak,
Thank you for using the Microsoft Vista Answers Forum!
I would recommend running this update in a clean boot environment.
Clean boot is a process which can be used to find if any software that is loading while the computer boots up or any services which run in the background are causing a conflict with the operating system and are causing any instability to the operating system's functioning.
STEP 1 : How-to run Windows in Selective Startup (Clean Boot).
1. Click Start, click Control Panel, click System and Maintenance, click Administrative Tools, and then double-click System Configuration.
2. Click Continue, or provide Administrator credentials if prompted.
3. Click the General tab, and click Selective startup.
4. Under Selective startup uncheck Load startup items.
5. Click the Services tab, check the Hide all Microsoft services box, and then click Disable all.
Click the Apply, then OK, and then Restart.
STEP 2 : Download and Install the Standalone installation of Windows Vista Service Pack 2 from the following link : http://www.microsoft.com/downloads/details.aspx?FamilyID=a4dd31d5-f907-4406-9012-a5c3199ea2b3&displaylang=en

We look forward to hearing back from you.

Answer 2:Fantak,
Please post your issue here: http://social.microsoft.com/Forums/en-US/genuinevista/threads/
Let the forum Moderator know about your file mismatch issues. They could quite possible be related to Vista Genuine Advantage.
Thank you.
Rick
